All you have to do is resintall the component. When you upgrade Joomla, it overwrites our component. All of the multi-category setting you had previously setup will still be there, you just need to uninstall and reinstall the component.
This is because we edit the core Joomla files, and when you upgrade Joomla, it overwrites these files.
